I'd like to finetune my Samba, but the LS forgets the changes in its conf in /etc/samba. What should i do?

Look in /etc/init.d/mkshare.sh which is activated during shutdown ? (not sure what runlevel S is, it uses /etc/rc.d/rcS.d/S45mkshare )

It basically rewrites the entire samba.cfg by reading the settings you made from the webconfig, and outputting a new smb.cfg.

If you don't mind being unable to change the shares from the webconfig, you could de-activate this part. (Delete the S45mkshare link)

There are serveral places resets smb.conf file, but all of them calls /etc/init.d/smb at the last step. You can write script in smb to do what you want to do. Here's a example of it http://buffalo.nas-central.org/forum/2_95_0.html.
